Mostly comes down which one you like the best when shouldering them. The AL48 will have better quality and is a little lighter and smaller feeling. It only has a 2 3/4 chamber where the Affinity has a 3". This make the Affinity a more versatile gun. Neither are the greatest for really light loads but, the Affinity will likely be a little better. The Affinity also needs no adjustments for different loads that the AL48 requires at times. Both are reliable models and designs. The AL48 and it's Long Recoil action has a much longer proven track record than the Affinity, or any Inertia operated model for that matter. The AL48 has no shims to adjust it's stock.

I view the AL48 as an upland specialist and the Affinity a more versatile model.

I agree with everything Worc said.

One thing to remember: this might be your last chance to ever buy a NIB 48 AL. I bought a new 48 AL Deluxe in 20 gauge last year and found a rare NIB 48 AL Deluxe in 28 gauge this year. I love 'em.
