I just ordered a 1300 barrel with a 2 3/4 /3 inch chamber barrel for my old Winchester 1200 with a 2 3/4 chamber. Question, do you think I will be able to cycle 3 inch shells through this gun now that I have a 3 inch barrel? I am concern the injection port on the action is too small.

It's a good idea to never shoot three inch shells from recievers and actions that were only proofed with 2 3/4 inch shells. The concern here is safety. And, as you note, the gun was set up to eject 2 3/4 inch shells, not 3". You'll still have a perfectly good barrel for 2 3/4 inch shells, though.
